I don't have much to do with Mini PCI Express other than the odd wireless card. But I'm looking to get a low-profile firewire card for a customer and I'm looking at this one:

The mobo small port has 11+7 pins on the mini one and the big one has 11+loads and the card has 18+8. So I'm guessing that it'll have to go in the big one, or have I missed something?

Sorry, I'm not sure where you're confusion is.

PCIe comes in different sizes so to speak. Larger ones use more "lanes" to communicate, which is why Video Cards are generally X16.

Common ones you'll see are X1, X4, X8, X16.

The card you linked is a PCIe X1 card. It will require an X1 slot. Sounds like you described an X1 slot on the board.
But you go on to say:
and the card has 18+8
How are you getting that the card you linked has 18 pins?

Well for one Mini PCI Express are completely different than PCI-E slots on the motherboard.

That is a x1 card. Any smaller card can go into the bigger slots.

That card you linked is x1 with the correct number of pins. It will work, albeit pricey.
